I have a few videos that show up as side-by-side or even 2x2 - in the non-VR player. Any way to force Skybox to use these projections?

Yes,
You can always manually set the stereo modes during playback. Here is how: https://skybox.xyz/support/why-doesnt-it-look-right-when-the-video-is-playing/ If you are asking about EAC projection, SKYBOX does not currently support it, but it will be coming very soon.
