Are you using SKYBOX Steam v1.1.8? You can click SKYBOX's "Global Settings", turn on "Show Stats" to check the version number.
We followed the steps you provided but we were unable to reproduce the controller not showing issue. Are there any additional actions you performed that might replicate the problem?
You can also click the "Reset" button in "Global Settings" to do a factory reset and see if it helps.
